Place each QC finding in the first action bucket it most likely belongs in. Proceed with note Trim or filter then rerun QC Investigate before interpreting Stop until resolved Quality drops only in the last 15 bases across most reads Adapter content appears in a subset of short-read libraries GC profile is unusual but expected for the organism and assay One sample has a severe GC shift unlike all others R1 and R2 files have different read counts and mismatched identifiers Two samples have much lower yield than the rest
